IDbro here. Indonesian taxes are very VERY lenient. If you don't apply for it, or if your jobs didn't demand it, you can get away with not paying taxes. Also, most of the individual taxes are paid by the employers by deducting your salary (already included on you salary when you applied. so, they won't take it from the already agreed upon salary). So I did some quick research and I think I have an theory of what happened here.

There is a tax treaty between Japan and Indonesia to avoid double taxation. At a quick glance it reads like you pay in total the percentage of the country with the higher tax. The country where the money from gets their tax in full, the other country gets what's left.

In Japan you pay 10% Tax for a yearly income up to around 3.300.000 JPY (currently $21.148,05, but yen sucks right now, so it was a bit more). This amount per year would land you in the 25% income tax bracket in Indonesia. So 10% goes to Japan, 15% to Indonesia.

Someone correct me if you are actually familiar with this.
