Not really secret, but found these out as a kid and thought they were neat:
In smb 3 you can get 99 ließ in 1-1 by jumping on the 4 koopas in the middle of the stage repeatidly. Same goes in 1-2 with the goomba pipes. Almost like a infinite life cheat for the Rest of the game.
In super Mario world if you do this in the forest with the wiggler stage (also in the middle there are three), you can glitch out the game. It starts giving you more lives, then morphs into giving you massive points and 100s of coins, with glitched 1-up symbols.

I have no secret, but a weird anecdote, one time, I was playing Final Fantasy Legend 2, something weird happened with my cart, and it glitched out my save. For some reason, I ended up with a party of all dragons, all named "hawhawhaw", and all having maxed stats and many random powerful weapons and skills, all of them set to 99 durability. This was useless, however, as every town entrance was bugged, making it impossible to leave the overworld at the opening of the game. As a result, all I could do was walk around demolishing wolves as my guys were so OP they couldn't be touched. I later sold that cart but I never deleted that save, I hope whoever plays it next appreciates that weird ass glitch.

Also nothing to share from powerlevel perspective, but I have a famiclone Guerilla War cart that seems very glitchy, never managed to finish it both because I suck and because more often than not it freezes during second boss(?) fight, the tank that throws bombs/grenades around.
But if it doesn't freeze during that fight and I manage to not die for a bit afterwards, sooner or later I encounter another glitch, way stranger one.
Game changes into another one that looks like was pulled out straight out of commodore or spectrum or something, only few basic colors and very basic blocky sprites. You endlessly stay on the bottom of the screen in what seems to be sewers and shoot upwards at what I assume to be ninjas falling down. I don't remember if it triggers at one specific point or not, but if I don't die in GW, I seem to always get stuck in that weird glitch game.
Both annoying and a bit weird.

When playing metroid with the justin bailey code, you can change the zeros at the bottom and still have valid states.

Like I think. 0000 ---- spawns you at norfair with a glitched wave beam. If you go and get ice beam, now you have a wave ice beam. It goes through walls and freezes enemies.

If you keep playing this or justin bailey without heading to kill mother brain right away the game starts to glitch out, especially if you start using passwords descended from a justin bailey start.

Most notably you will start getting floating doors in weird places. Usually they are inaccessible. As a kid I always hoped to enter one and enter a super glitched level but I never got one in a spot I could enter.

Bit of a weird one, but Wii Virtual Console emulator has a built in hotfix for Ocarina of Time to replace almost every crescent symbol with the gerudo symbol, like the gamecube version of the game. So even if you hack in your own N64 1.0/1.1/1.2 rom you'll still see the gerudo symbol, since the change is applied by the emulator rather than to the Wii VC rom itself.

I don't think there are any other censors built into the WiiVC emulator like this.

While I must admit during my first playthrough, I destroyed the cloning domes with demolitions expert, I did shell it from ~250meters out with MB cannons when I would reload saved games and experiment with different loadouts on different missions. I still to this day don't know if that's intended or not.

I still have the box, book, jewel case, etc, and have it installed on multiple PCs, somewhat recently replayed it a couple years ago, and it's freeware now, you can download the ISO.

In Digimon World 1, in order to see whether your Digimon will evolve into a specific Digimon, the game checks some specific perimeters. Most people know about stats, but the other three things it looks at is care mistakes, weight, and bonus, the last of which can be anything to fighting a specific amount of battles or having the right happiness and discipline. When digivolution occurs, the game checks to see if at least three of these perimeters are met. As an example, take Greymon to Metalgreymon. Normally the stats are obscenely high to try and get early game, but it's possible to get it with your first Agumon if you have less than 10 care mistakes, make it between 60 to 70 pounds (means tons of force feeding) and either have more than 30 battles/over 95% disclipline/over 30 techniques (second one being easiest to fulfill). Knowing this can make it significantly easier for you to get specific Digimon.

Also speaking of Digimon World, there are only a few things that officially count as "care mistakes" in the game. These are not feeding your digimon after a specific number of hours, not letting them use a toilet when they need to shit, and not letting them sleep. Losing battles, getting tired, or even getting sick don't count as care mistakes.

Probably pretty well known, but there was an item dupe glitch in PSO that let you duplicate any stackable item from the bank if you had photon drops.

Also, a perfectly legal exploit/speedhack that 99.99999% of the UO player base never figured out was that, after Origin created the mirror facet system of Felucca and Trammel, and decided to fuck over all the original (Felucca) players by implementing "desolation" in Felucca to make the entire landscape look dead and barren (and stupid), there was literally a setting in the game settings menu called "DESOLATION: OFF" that reverted all of Felucca back to the original landscape. This caused one of the grave headstones, which acted as a blocking tile, to revert back to a mushroom or some fucking thing that DIDN'T block, so you could literally run places in Felucca that other players couldn't. It was actually put in a few months after the creation of Trammel because everyone cried about the landscape change, but Origin only made ONE STUPID QUICK MENTION of it in a patch message update where it was burried among all the other changes/fixes with that patch, and basically nobody knew, because 99.99999% of UO players were dumb and never looked into what actual game settings did.

In the original N64 version of Ocarina of Time, Ganondorf's cape will take more damage than in the later versions of the game. If you get Ganondorf to one hit away from death but refuse to use the Master Sword, Giant's Knife (any version), the Biggoron Sword, or the Megaton Hammer on him, it's possible to keep him alive with 0 health.
