Requiem - Avenging Angel (don't expect it to be GREAT, or even that much better than average, but it IS extremely interesting and ambitious and the beginning area is CREEPY AS FUCK)
SiN Gold
Strife (aka what if someone asked "how much shit can we make the Doom engine do?" has full voice acting, an actual story, semi-open levels, in-game shops, NPC interactions, etc.)
Kingpin - Life of Crime (an FPS experience that to this day is not quite like any other, features tons of great ideas, though with admittedly middle-of-the-road execution [not to mention poor balance], all-in-all recommended)
Rise of the Triad (fucking batshit insane over-the-top FPS with TONS of gore, was almost shocking to see a game this violent in 1994, if you like Wolfenstein 3-D then this kind of plays like a beefier version of that, highly recommended)
Armorines - Project S.W.A.R.M. (one of the many N64 FPSes, but unlike the bulk of them this is still fairly obscure, but it's worth giving a shot as it's actually an OK game)
Quake II on N64 (technically an all new game using the base Quake II gameplay + a split-screen 4 player mode, highly recommended)

Average? Come the fuck on. The fact that they made 10 weapons (almost all with alt-fires) all fun & satisfying to use is an accomplishment. And that's just one above-average feature.

Sin Gold is fucking awesome and I urge everyone who hasn't played it yet to go right now an DO IT.
It was so advanced for it's time too.
For example it had branching pathways in mission like if you destroy certain structures in earlier levels that's gonna affect it later when you come back.
Too bad it was buggy as shit when it got released alongside Half Life and got overlooked because I genuinely feel it's in the same league as half life.
But now the GOG version runs flawlessly on modern systems
The only fix you need to do is to limit the fps because on modern systems it runs at like 1000fps and that bugs out the games physics
Just type cl_maxfps 125 (or whatever else framerate you would like) in the console

Yup. Craigy Boy said it himself, Shogo was too ambitious for its own good. Six months before release they realized Shogo is reaching feature oblivion and scrapped a bunch of work on it.

A lot of the content is actually stuff like features and mechanics. Early on, for example, they wanted open level design on-foot to allow multiple ways to complete objectives, like what Deus Ex did later. There was going to be some sort of stealth system, which was half implemented in the game (before you reach an enemy, try turning on third person mode and seeing what they do when idle. they look around, and if you reach their sight that's when they shoot). And there was a level that took place in an elementary school with you playing as a kid version of Sanjuro, textures, models and audio dialogue from it still survive in the game.

This >>4920447 Blood is often mentioned and quoted because of how solid the game is. It may have some flaws, but it's all stuff that plenty of other FPS had, so i don't feel like to penalize it. Other then that there are plenty of titles, but i'm a little drunk so don't expect i remember them all. It all depends on what you mean for overlooked, though... I'll throw you some names then the choice is yours: Unreal, Heretic, Hexen, Eradicator, NAM, Strife, Blake Stone, Rise of the Triad and last but not least Postal2 (not retro, but it's nice to see that some threads of this game are still present nonetheless. So in the end i've only named a few overlooked ones, but at least they're surely good titles).

System Shock 1 is an AMAZING fps/rts game filled with a massive amount of ambience through UI and general game mechanics. In the game you can prone, lean, blind fire around corners, prime grenades and throw them, some guns have power settings and you can overload them and throw them. One of my fondest memories with the game is leaning an SMG into a doorway and gunning down several cyborgs.

Frankly, of all the FPS/dungeoncrawler hybrids I've played (Catacomb3D, Pathways into Darkness, Cybermage, HeXen 1, Battlespire + some King'sFields and ShadowTowers), System Shock 1 was BY FAR the most ass-backwards and clunky one gameplay-wise. EVEN with the mouse movement (not mouselook, mouse movement, I was playing the original floppy version) and partly rebinded with autohotkey keys, and all the while moving from prone position only in order to factor out the inane body simulation physics. The contrast with PiD alone in particular is just fucking stunning.

I mean, muh opportunities and muh possibilities are fine and dandy, but it's a classic "quantity doesn't equal quality" situation. SS1 simply plays like complete and utter dogshit.

It's not about the leveling system (although I wouldn't say the "pure" dungeoncrawler-lites of its time, like Anvil of Dawn, Stonekeep, Lands of Lore, had a terribly complex leveling system), it's about being a combination of a maze game and a treausurehunt.

I mean, you can steamroll the majority of HeXen and its addon on any difficulty by spamming first mage's weapon only, that's how much the combat isn't the focus in that game. Not to mention, that the maps are not 100%able in terms of enemies due to respawn - and not to mention that there isn't any level statistics in the game to begin with. The monsters are not treated as opponents, and the combat isn't treated as a goal-in-itself, the monsters are treated more like the parts of the traps, and the combat is more like part of the means by which you overcome these threats (and where positioning yourself correctly and using appropriate items on right occasions is of far more importance than having them moves and cosplaying a God of War or something). Overall, it has typically dungeoncrawlish leveldesign, even if not grid-based (which isn't a requirement since, well, Ultima Underworld existed for, like, three and a half years already by that time).
