Retroarch can be a bit weird since there's like 2 different types of options. One for retroarch and the others for the cores.

Dualshock 3? Just install Xinput Wrapper and retroarch will detect it as a Xbox controller and bind automatically

Have you got it working in Windows yet? Biggest mistake I see with people trying to get new peripherals to work is that they just go and try to use them without ever confirming that the OS has detected them.

With a controller in addition to device manager, you have the joysticks/game controllers (or whatever Windows calls it now, fucked if I know) option in control panel where you should test the functionality of your controller before trying to get it recognised by other software. If Windows can't see it no programs that run on Windows can see it. One step at a time and all that.
