Flying Dragon.
It's two games in one - a mediocre, but playable Tekken rip-off, and a balls-insane super-deformed RPG/fighter. The latter is worth playing - it has the worst translation of any N64 game ever, but that adds to the charm.

You won't really get it until you play it. It's kinda hard to describe exactly what it is that's so great. It has simple mechanics that are difficult to master, interesting characters and fun boss battles. It's absurdity can be pretty charming, too.

Most Konami games on the N64 are pretty good, Goemon titles being on top, they're some of the best on the whole system.
Rakuga Kids is also an overlooked/rather obscure fighting game made out of cutout paper characters.

I really only find co-op N64 games to be compelling at all (Goldeneye, Smash, Mario Party, Bomberman, the list goes on) but, for the most part, they have equivalents on newer consoles.

And massive props to Nintendo for including 4 controller ports on the thing, so that developers actually made 4 player games. It's far and away the best multi-player console ever, especially in an age before widespread online play.

Ogre Battle, Wrestlemania 2000/No Mercy/WCW+nWo Revenge if you're not automatically turned off a game because it's wrestling (they have fucking fantastic gameplay mechanics and campaigns with more choices, paths and endings than most modern RPGs), and Rogue Squadron are titles that come to mind.

The banjo games aren't fun. Its not fun to be forced to collect all the notes, especially if you found adequate puzzle pieces. Mario 64 didn't expect you to collect all the coins just to beat the game. But Banjo and DK64 expect you to get damn near most of them.
