FPGAs simulate a circuit at the logic gate level. It's possible to reproduce the original chips with extremely high accuracy this way. Indeed, FPGAs are often used in industry to simulate chips before they go to production. Software emulation can't go to such a low level with reasonable speed, cycle accuracy is about the limit.
Not all FPGA cores do this though. Some aren't accurate because of programming errors. There are limitations like speed and size that mean a perfect reproduction isn't practical on a given FPGA, too.
This isn't strictly an FPGA thing, but lower latency and native controller/peripheral compatibility are also advantages compared to most emulators.

I reckon the next NES holy grail would be 'Ultimate Journey', which seemed like an Injun themed Ninja Gaiden clone. Considering it was by Bandai, it was either developed by TOSE or Human Entertainment. It at least existed in a playable form to get screenshots.

Really? Nothing, just lower latency due the fact it doesn't need to run a OS. Hardware emulation is still emulation, sometimes (most of the time) their cores are less accurate than emulators already available on PC, not to mention they borrow code from them all the time. There's no magic here, and anyone saying otherwise is either dumb or disingenuous.
