What are the benefits of a MISTer or a FAGPA over emulation? Emulation you buy one box and it runs everything fine. If I go the Mist route why wouldn't I just buy individual consoles?

FPGA can be a near-perfect implementation of the console hardware. It won't actually be so for several reasons but we'll ignore reality for now.
Software-based emulators on the other hand have to deal with things like latency introduced by the operating system and graphical quirks caused by the ways in which modern GPUs work.
Unless you're really autistic you'll probably not notice much of a difference. As for why you wouldn't play on real hardware instead it's because you don't want the real experience instead you want your idealized version. Sharp 1:1 pixels with shaders laid on top scaled to high definition instead of analog video with noise and artifacting on a CRT with a slightly too soft image that's quite badly warped in one corner.

Better GPU for multiple shader passes
Emulates more powerful consoles which the pi cannot

I can understand having a dedicated compact machine for émulation as a plus for the pi. I use an iphone with sn30 and gamegrip /w RetroArch. To each their own

All the emulators I use have remapping and wide controller compatibility, I'm constantly remapping on the SNES, GBA, and WSC emulators. I don't know the gens menu off the top of my head but I'm almost positive it does, and if it doesn't then I guess that is pretty dumb.
