The Shinobi games have a lot of variety between them, I like Shadow Dancer and Revenge of Shinobi for completely different reasons. If we are just talking about the NES Ninja Gaidens, 2 and 3 really just feel like a rehash of the original.

The NES NG games are okay but very overrated by grandpa boomers. Shinobi is a lot more fun and has more stuff going for it.

This. I like all the NG games but Shinobi brings something different every time and it's almost always great.

I love the NES Ninja Gaiden games, but between three great Genesis games, two great arcade games, and two great Game Gear games, the winner here is obvious to me. For being as varied as it was Shinobi was remarkably consistent.

Ninja Gaiden came out a year earlier than revenge of Shinobi, and was on weaker hardware - NES vs Genesis.
It had fast-paced action and wall-clinging. The sequel added weather effects and shadow clones.
Shadow Dancer's dog companion was cool - although I think a NES game might have done it first. Even so, Shadow Dancer did it better.
Other than that, I never really found Shinobi that innovative. They're just solid games, I guess...

The first one is. It's unpolished and probably could've used more time (and therefore a bigger budget) but it's unique and a good time. I don't know how I'd rank it against the 2D games, but I wouldn't let your opinion on the 2D games inform your decision either way since they're pretty different.
