If we are talking about 3D FPS games, I would say Dark Forces II. It has levels that are massive with a lot of verticality while still being coherent, and it gives you the means to traverse them quickly (force speed/jump). Its a shame that Half-Life came out a year later and the industry decides to follow its example, more linear level design, moving you from action set-piece to set-piece.
