(X5) X vs. Zero: Something along the lines of "Zero falls to the nature for which he was created, despite his own will", questions of the robots having will at all. The climax of the story. Antagonist: Could be an attempt of Sigma's comming back while hiring Dynamo, but ultimately X vs. Zero is the confrontation that matters.
(Z1-Z2) Zero the hero: The original hero falls, becomes an extreme version of his old self, and now its time for Zero to redeem his old friend and himself. Antagonist: Nazi Neo Arcadia X
(Z3) Zero vs. Zero (Omega): Before final peace is achieved, the robot must personally overcomes his nature, the evil nature on which he was created. Antagnonist: Omega.

Gameplay-wise, I'd take a lot from Zero 2-Zero 3 in terms of how the story is told, but would make stages very much like early Mega Man X stages. A lot of variety, and lots of replay value, rather than long.

I prefer a series of smaller/shorter games comming out periodically than just one big game trying to take on everything.
