Yeah, which is why most games don't feel the same playing them with a different controller.
For example, playing Sin and Punishment or Mischief Makers with a Gamecube or PS3 controller just ain't the same.

I like Yoshi's Story, sweet 2D platformer, but as already stated, it's kind of short and easy, it mostly suffers from having to be compared to Yoshi's Island. If we don't count it's a game from the Mario/Yoshi series, it's pretty good, but short and easy.

Currently playing Sin and Punishment on the N64.
The feeling of getting better at it is great, I'm currently on part 3-2 (after the train level), this is probably one of the best games I've played ever.

Pic related was so fucking amazing.

Gunstar Heroes is a favorite of mine too, played the shit out of it as a kid and Dynamite Headdy.
