I gotta say though, the stories being largely disconnected and full of loose ends isn't all bad. It leaves a lot to the imagination, and reinforces the idea of Freeman being a pawn of something greater, who has no free will and keeps getting spirited away to deal with things neither he nor the player fully understand.
Any eventual Half-Life 3 would likely be another fresh start in an unfamiliar setting far removed from the Combine-era storyline, especially when it seems to be Alyx's story more than anything else (see Epistle 3 and HLA).
