Ah, ok, I'll run you through it:
>1. All of Doom's content (levels, graphics, music, sound) is stored in an archive format called .wad ("Where's All the Data?")

Put these in the GzDoom directory. Then make a folder (name it "pwads" or something next to, or inside the GzDoom directory, where you put any mapsets you want to play.

Something which can be a convenient accessory to use is a program like DoomLauncher:

You point this program to the GzDoom program and the four "iwads", and then you add the PL2.wad to the program. Now you can just select PL2.wad (Plutonia 2), then a prompt lets you pick GzDoom as your Port, and Plutonia as your Iwad. The program will remember your settings for Plutonia 2.
