We can go with 3 theories:

1)The Dukebot was sent in the mansion and the real Duke was captured.
The Dukebot is a tool for Dr Proton for conquering the planet.
The real Duke is the one in the DLC.

2)Everything in DNF campaign was just a simulation by the Dukebot perspective. Only the DLC actually happened.
The Dukebot was most likely killed by Duke later.

3)Nothing in DNF happened and Duke is still captured in there.
Proton is still alive and making clones of Duke.
Problably right after Manhattan Project,which featured a Dr Proton looking villain.
