Well, I think the etymology of homophobia/transphobia is pretty clear. Homophobia is the fear of homosexuality, and transphobia is the fear of trans*.

The key point here, is that there are different kinds of fear. Fear of going to the dentist is not like fear of losing a loved one, for example. Likewise a transphobe does not fear trans people in the same way an arachnophobe fears spiders (I assume), but it's still a kind of fear. And the more you insist that you're not afraid of something, the more it sounds like you are.
