They dropped clues that something was going on with the school early on in the SEBEC route, if you try to revisit the school before going to the abandoned warehouse you'll find the whole building gone, followed by a cinematic of the school in the other dimension surrounded by the four towers:

You only needed the ambrosias to trade for the items you need to summon each party member's Ultimate Persona, and that's optional... you don't need to get them all to complete the quest. So the only reason to do Thanatos first is for the challenge

>If you're at least sort of familiar with the Snow Queen Quest, you'd know that it's a different path from the "normal" Sebec route in Persona; to finish the SQQ, you have to venture into three towers (Hypnos, Nemesis, and Thanatos) and collect shards of the broken mirror to save Saeko-sensei. Since you're still technically at the beginning of the game when you trigger the Snow Queen Quest, you're advised to complete the towers in order of ascending difficulty (Hypnos, Nemesis, and then Thanatos), but you're not required to do it. If you complete the most difficult tower, the Thanatos Tower, first, you'll be awarded with the maximum number of "Ambrosia", which you could exchange for the fusion items needed to summon each characters Ultimate Personae. The maximum number of Ambrosia one could obtain is five; if you complete the towers in the normal order of ascending difficulty, you'll only get two. And besides Ambrosia, there are various dialogue changes that occur as well. Since the Thanatos Tower is quite possibly one of the most difficult dungeons in any RPG, period, a lot of Japanese Persona fansites say that being able to complete the maximum Ambrosia route makes you a bona fide "Persona Master".

It was a busy day, wasn't it? Inside the tub, you can soak. Water's clean for everyone to use. But to tell you the truth, I planned to take you sightseeing. The panda's there are very calming and popular for sightseeing, anytime.

4) The number of random battles. I'm not sure why people complain about this so much with JRPGs, since they're essentially the bulk of any given game in the genre, but unlike most of those games Persona gives you the option to talk your way out of almost any battle, and since SP replenishes when walking in dungeons and certain enemies always appear in the same areas, I never found the encounter rate to be an issue. After you've played it numerous times, you actually sort of appreciate it, mostly because it gives you more chances to get spellcards from trickier to contact demons like Lips/Kuchisake and to stock up on magicstones/gemstones and money.
5) It's extremely weird. They really nailed that early-to-mid 90s Twin Peaks kind of aesthetic that most people either seem to really love or really hate. I'm on the fence about the whole "are video games art?" question, but I feel like MIP is one of those games that's pretty damn close. It really is a shame they cut the SQQ because it has some of the more strange sequences and locations in the game.
