Also, you seem to be unaware the Win is a good deal longer than the XD. Here's an image for comparison (the XD is the same size as the 3DS XL). So your thumbs DO hold it from the sides, with your thumbs resting on the shoulder buttons, much like you do with a 3DS.

Difference here is the D-pad is placed south east of the analog stick, opposed to directly underneath like on the 3DS, making for easy access and no strain on the thumbs.
