Notes that sound well together have some mathematical relation, it's true.
But deviations from the model also sounds good, as long as you don't overdo it.
But what makes a good song good, a great song great, and a bad song bad, even all of them follow the "rules"?
Protip: nobody knows.

Ultimately music is a mystery to everyone. Even the greatest artists have no clue how they made a masterpiece. Because if they did have a clue, they would be able to reproduce it, but they can't.
That's why you see so many bands have one or two great albums, and then the rest are shit or mediocre.
There was some magic going on at that period of their lives, and nobody has a fucking clue what it is.

It is surprisingly similar to graph theory and to an extent topology once you get into the acousmatic sphere, in that it is concerned with the phenomenological basis of music (i.e. multi-dimensionality as compared to traditional schenkerian 2D).

Look into aural sonology, Smalley's spectromorphology, Curtis Roads' microsound etc. etc.
