They asphyxiate. Excessively high CO2 levels in the water removes the concentration gradient that would normally exchange cause CO2 to flow out of the creature's gills.
It isn't that the CO2 damages the fish per se, but that the fish can't shed excess CO2 from its own blood and replace it with O2.
