Rei, Asuka and Kaworu are ALL Shinji's Anima, but it's the most obvious with Kaworu the way I see it, because of how much Shinji projects his ideal self onto him, with Kaworu being everything Shinji could be, but isn't.
Also you can interpret all of them to be someone Shinji is in love with.

I think he was just referring to the name. The whole theme of rebirth and sacrifice fits nicely in with the cross and such. But also the show specifically references the hedgehog dilemma. The show is overtly full of symbolism of many different things. It’s absurd to not imbue meaning.
