It has nothing to do with people now only being able to practise Christianity in "bad faith", instead Christianity itself and the values it promotes are viewed by Nietzsche as poisonous -- even if you could have complete faith in Christianity, Nietzsche views the Christian beliefs and teachings as antithetical to life. I've read the Genealogy of Morals, and just because he writes about what value Christianity provided doesn't imply that he believes that a faith in a God that monitors our actions is valuable.
