Haven't dug too deep into either of these mediums desu so probably won't have the greatest recs, here they are anyway.
If you like Lain then Texhnolyze and Haibane Renmei are both similar/have shared staff and are great.
I recall the game that used it's medium best in its storytelling was Soma, unfortunately doesn't work too well as an actual game.
Rest of my video game favorites are mainstream stuff like Bloodborne, Portal, Shadow of the Colossus, Bioshock etc. Probably not the short stuff you're looking for.

Geass is Hugo. It's more dumbed down than Eva but arguably better.
Gundam is Arthurian legend.
Death note is Melville because it's often ranked #1 on lists of greatest animes, whether or not it deserves that spot.
