How does Socrates know that the thinking part of the soul resembles the divine? Why is Alcibiades so ready to accept this?
Additionally, it seems wrongheaded to focus especially on the part of the soul that can have wisdom at the expense of the whole soul. Why does Socrates believe that one can best know the soul by doing this?
I haven't read any Plato besides this dialogue, so if he answers this somewhere else please let me know.

Socrates deserved to be found guilty. He clearly did not believe in the city's gods, and indeed avoids any outright claim that he does in the Apology. Even his reference to Apollo avoids naming him, since he says "the god at delphi".
Also, many of the youths he tutored (such as alcibiades and charmides) turned out to be harmful to the city of athens in their political antics.
