I would say that touhou is not popular at all.

Touhou fan art and fan fiction is very popular. This is not touhou and what you will read or see in the works created by fans is so different from the source material that it's arguably not even set in the same universe that is presented in the games.

I can think of no other example in modern fiction where the source material is almost completely ignored by most of its fans, yet the fan created works are extremely popular.

All of the original works have been long ignored in favor of their more modern incarnations which would amount to nothing more than a fan's re-imagining.
The main difference here is that Touhou is still in the works and will keep expanding as long as ZUN doesn't die of liver failure and he will in your lifetime, just a reminder
