The Moon won because technology triumphs magic. ZUN himself said that technology is superior. That's kinda why technology is dominant and magical beings had to run away to Gensokyo.

As to why she doesn't conquer Gensokyo, why should she? She's too busy sleeping or drinking tea.

She didn't really MAKE Gensokyo. Everything Yukari does is for the sake of the youkai kind. She helped set up the Great Hakurei Border.

If you look at Gensokyo's history, you'll see that she would get involved at any point where there is an unsettling disruption that threatens the balance of power, the border, or just the existence of youkai in general.

So she's more so keeping things in order. She doesn't take over Gensokyo because its just not the kind of world she wants.
