Well, it won't take to long to get use to. Here's a couple things you should look for in your opponent that he/she may use crossup on you.

They jump over you while you're on the ground. Depending on which character your opponent uses (like Satsuki), they may airdash backwards which allows them to go back to their original spot or go for that crossup. Characters with floaty backward airdashes are very less likely to go for that and do one of the 3 following (this also applies for the non-floaty back airdashers).
a. 2nd jump up and over again.
b. Jump upward, stopping any forward momentum and possibly go for an overhead.
c. Continue with the first jump, land behind you, and probably go for a bnb when you get up.

Hopefully that somewhat helps.
