New events occur != old history disappears. Characters other than Alice and Marisa have reappeared, Makai in UFO, etc.

Both print works and the Windows games refer constantly to the events of previous Windows games, while elements from PC-98 titles are pretty much only brought up in other PC-98 games.

And the few characters that appeared in both continuities have major gaps or differences in backstory going on. You'd think some mention would be made of Marisa's relationship to Mima (or Mima's existence, period), or Yuka's mansion or the existence of Mugenkan. Alice went from evidently being a creation of Shinki's to a human-turned-youkai.
A very few elements from the PC-98 days may have received nods from ZUN in the Windows era, but that doesn't change the fact that he very conspicuously has avoided referring to most of it now and new material seems to contradict some of the old stuff.

It might be possible to reconcile the seeming backstory contradictions with a little work, but it seems disingenuous at best to suggest that there's 'no gap' between the two continuities or that ZUN isn't treating them very differently.

Maybe if he'd include some of the PC-98 characters in Perfect Memento, Bohemian Archive or Grimoire of Marisa his intentions of not abandoning the old stuff would be clearer.

Alice had a role in the previous game, so it doesn't really count for much in the PC-98 camp. On that note, it would have made much more sense plot-wise if Marisa was paired with Mima.

Canon says nothing on the subject because canon is a series of games six-stage stories and loosely connected extras. Side works are dedicated to their own areas, no shit they don't include other parts. Last I checked Byakuren wasn't in there either, does that mean she's just some poser?

PC-98 was the personal machine of choice in Japan for a long time; both Rance and Raidy started off on it.I didn't even know what Touhou was until PCB/IN when the promotional and fanmade videos went viral. I wouldn't be mentioning this if not for the fact that 4chan's /jp/ (and not a single other place I have seen) reflexively pulls out the retcon forced meme any time PC-98 is mentioned.
