She is the shrine maiden, she hunts youkai, aka the majority of the cast. Marisa is comic relief sidekick because I suppose a game with one playable character was getting boring, so he had to put something in there. Also Marisa is almost always plot irrelevant (lol plot); she just kind of shows up.

That wasn't a very cohesive sentence, but regardless, Reimu is a hell of a lot more relevant than Marisa is. That is most likely why she is the "main". Also she was the first.

Gensokyo is wild and untamed, filled with monsters that would sooner eat you than give you the time of day. If you want to get shit done you've got bust some fucking chops. None of this lovey-dovey hippie crap. Reimu doesn't solve incidents because she wants to, she does it because it's her god damn job. Not out of idle curiosity and not to fulfill some perverse sadist desire like those other layabouts that call themselves heroines. It's because she and she alone is the Shrine Maiden of mother fucking Paradise. And like any job, she hates it but gets it done anyway, which is what makes her perfect for it. The other "heroines" enjoy what they do far too much to be permitted to take charge. Gensokyo would fall into ruin inside of a week if left to Marisa and -- god forbid -- Sanae, or even Sakuya.

Wouldn't be much of a game if your character was instantly Reimuesque upon starting the game. You'd be paying $60-80 just to turn on your computer/ps3/xbox/wii and have someone tell you "Good job."
Consider how many series have a protagonist that "has the power within him" or "is the chosen one" or "just has a knack for this kind of thing" or "is irresistible to all women for no apparent reason." Or how many have protagonists who gain their powers from a certain item or imbue that requires no maintenance of any kind.
