They do. Then a part of the membrane caves inwards and forms a bubble. Bubble goes to "stomach", gets digested, melts back into membrane to throw out waste. It's also how they secrete stuff.

About organisms that can take a cell membrane rupture... well, it's sort of semiliquid to begin with, so I guess you could just punch through. In fact that's one way they get cells to express certain genes, they shoot whatever they want directly into the cell.
