It is said that Ran sometimes overextends herself and acts on her own volition because of the great amount of power she has been given to by Yukari. She sometimes forgets that she is servant/shikigami. Yukari is notoriously lazy as you know. Imagine if someone offloaded a huge amount of work onto you and gave you alot of freedom of how to do it. You gain alot of confidence over a length of time and it's easy to sometimes overstep your bounds. I wouldn't call Ran outright defiant or insubordinate.

Her achievements have been whittled down over the years that the slack can be picked up by other Sages. Ran could replace her and there would be no noticeable impact on Gensokyo, and would be welcomed by the majority of people who cared as she's tidy, responsible, accessible all year, and doesn't stick her nose in everyone's business.
