Different possibilities aside from because ZUN wants.
1.Same powers that make you more resistant to fireballs/knives and shit also makes you more resistant to age.
2.Being a land of fantasy people with 100 year span is pretty normal
3.Time flows different in Gensokyo even if seasons match.
4.See forbidden temple
Also pc98 characters might be different people, or pc98 story might all just happened in the same year... although even if we start at EoSD it's still has been more than 20 years

Wily Beast and Weakest Creature I think, Eagle + Remu is canon and she does ultimately resolve it in extra herself even if the actual content of the main game is her being misled and not actually resolving it.

I don't really have a problem with it, avoids the Goku problem where you have everything centralizing far too much around a main character and no one else is allowed to ever do anything important. I'd like to see more non Reimu/Marisa resolutions though. Have Sakuya/Youmu/Sanae or whatever stories ever been canon?
