The FSN VN already feels so thematically coherent I don't really know what an Illya route could've added. I suspect Shirou fighting Kirei to the death and being saved by Illya might've been intended for that route.

It always sucks when the author doesn't know how to resolve all the work and effort and skill of the villain and just does it by giving a random powerup to the protagonist.
It definitely ties into the lore and it makes perfect sense in-universe. But as a story (especially when preceeded by a decent strategy by Touko) it just felt a very dumb way to conclude the villain's story.

I don't like KnK that much either. I think you liking it depends on how much you like Shiki and her relation with Mikiya, and I honestly didn't give a fuck about either. My favorites are the 3rd and 5th and I think because I feel they are the ones least connected to Shiki, or at least they also focus on other characters who I find more appealing to me.

Shiki is definitely a very cool and badass character.
But just from the movies alone, all I got was she has some fucked up mental issues. With Mikiya too, the first real insight we get into him is how he seems super calm about gore and violence, and how he seemed romantically interested in an (at the time) violent serial killer.

So the resolution to all that being Mikiya repeating that he will never forgive Shiki if she murders someone, and Shiki herself losing to her primal desires and failing to redeem herself, and yet somehow that's supposed to be their happy ending just feels weird.
