I am pretty sure Wakasagihime can't fly.
Sakuya (to name a popular character) doesn't fly either iirc, and if she were able to "levitate" it would only be an extension of her time stop abilities.
Danmaku fights in game are just a representation of combat, after all a character who can't fly should be able to win in most danmaku matches since they work as "duels" they already have their own set of rules.
Some characters that haven't been mentioned flying have been represented as doing so due to their extreme power or otherwordly nature (Nue, Eirin, Patchy, Doremy, etc). It might be my headcanon or me taking stuff way too literally but at least this is the way I see it. If it was ever mentioned that literally "all characters fly" at some point in the games or Mangas, please let me know because I might have missed it entirely or forgotten it.
