I think I'm missing something major, but what can't Battler accept that Beatrice exists? It only seems to be causing problems....

Battler's logic isn't wrong. Just because something happens that you can't explain doesn't automatically prove that it was only possible with magic. Take turning on a light for example. If someone who had no knowledge of electricity saw a light bulb he/she might think it is magic unless told otherwise.

it does make things interesting. I started thinking in terms of "Magic doesn't exist, this can all be explained by humans" during Ep4 during the time Ange is talking about hiding in the bathroom and in the bushes to read Maria's diary.

It makes things interesting, but it also make Ange and Maria's stories much sadder, since you realize they have absolutely no friends and have to create imaginary personalities to keep them selves from being lonely. Ange is worse, she couldn't even make her own up, she had to copy all of Maria's.

I believe that Ange was shot in the gut on the hill on Rokkenjima and spent her last few moments imaging the Seven Sisters were saving her.

I think Amakusa may have shot Ange, out of kindness. Perhaps he witnessed her when she was imagining a conversation with one of the Stakes or something, and noticed it was happening more frequently, so he came to the conclusion that her mental state was quickly deteriorating. When Ange told him not to follow her on the heath, that's exactly what he did. He wasn't planning on doing anything really, but just wanted to keep on eye on her, in case she thought of anything strange.

When her life really was in danger, he started shooting all the guards. When Kasumi was finally left, he may have noticed her babbling things to what she thought were the Stakes, and after killing Kasumi, killed her out of kindness.

Amakusa was hired by Okonogi to keep her away from the Sumadera's, so Okonogi gets brownie points with her, ergo the vast wealth of the Ushiromiya. That island was totally uninhabited, save for the Sumadera group, and Ange. Killing both sides means the fortune would likely fall into his clients, Okonogi's, lap.
