It's unconscious in that she pushed away the emotions of other people, locked away her third eye, and completely wiped it from her conscious mind. Except not at any real extreme, since she brought up the idea of opening her third eye. That's just how I see it though, it's likely completely wrong.

That's the way invisibility works in real life. Of course your body is never completely obscured, but you have no "presence". Actually, that's even better than invisibility. If you have the ability to simply make people not notice you, you don't have the weaknesses of invisibility- namely, that people can still see the actions you do. If an invisible person got in your base and started killing your dudes, you'd see all the bodies and carnage and know that someone was there. If a person who had the ability to be unnoticed got in, they could even beat your head in and you wouldn't even notice it aside from a sudden, inexplicable headache.
