Right, you really did not understand the story.
The Three Kings, Seshat, and Toujirou, want to save humanity. The Three Kings' plan for it is to erase civilization to guide humanity toward the right path, a plan that both Seshat and Toujirou support, albeit Seshat doesn't seem to think highly of it and is neutral toward it. All that in order to prevent the end of humanity, as predicted by the book of Revelation, when "they" come.
Takano, who is Toujirou's ex-wife and likely privy of a fuckload of secrets, fucked off at some point and splintered, creating the Order of the Ark. Ark presumably being an artefact left by "them", though what's inside is a mystery. She's considered treasonous by both the Three Kings and Seshat's Order of Prometheus.
"Them" could the VR admins for all we know. They could be aliens. Proto-humans. Humanity's future. Ciconia could be inside a simulation, or memories of what really happened as minds are integrated into a simulation, or a closed time loop. We don't know.
What is absolutely certain, though, is that the end-goal of Ciconia won't be beating the Three Kings. They're not the main villain. The fact that Seshat wants to save humanity from "them" and is still somewhat backing the Three Kings should have given you a huge hint somewhere along the line.
