Can be picked up naturally by learning words. Learn a word, look what kanji it's written with. Congratulations, you've now gained an understanding of what connotations the kanji in that word hold.

Trying to learn either of these things in isolation is really difficult, and a largely meaningless endeavour to boot. It's no good being able to look at 生きる and know all the possible meanings and readings of 生 (of which there are many) but not know what the specific word there means or what specific reading of 生 is being used in it.

Knowledge of words is always practical and useful, and knowing a word is always going to be of much more help to you in understanding Japanese than "knowing a kanji" (whatever that means).

This sounds sensible, but what you're doing is learning the word in isolation. You can recognize it because it's part of the closed groups of words you're studying. But if you can't recognize the kanji characters that constitute it, then once you go to read actual media, are you going to be able to accurate distinguish that word from others, especially from words that look very similar to it? In my experience the answer is no, and you end up with the situation of "Do I know that word? The kanji looks kind of like this, but I don't know..." If you were able to avoid that problem, though, good for you.

I don't think it's really that extreme of an estimate either: consider that every single name of a person, place, or thing, that you can recognize is a word, for example. khatzumoto and matto claim you can go through the rtk book before learning any japanese. you could even end up knowing how to "identify" 2000-3000 characters without ever having to know a japanese word, much less have to know the depths of japanese sentence structure or anything of that sort.

it wouldn't be a method i'd suggest others to use. at the very least, i'd recommend you to learn the two sets of kana (even if it's just anki-ing the hell out of them), try reading (or at least moving your eyes around) よつばと！or children's stories (for the sake of becoming used recognizing kana), and then trying to learn kanji + words from kanjidamage or kklc. using ixrec's guide is optional.
also, always try to listen to or read something in japanese everyday, even if you can't quite figure the meaning out.
