If she were a Mary Sue, she'd be constantly stealing the spotlight from Reimu and Marisa. She'd solve incidents with little to no trouble all by herself and she would have no faults.

As it turns out, she mainly relies on her goddesses to give her their powers to use during incidents (Her A and B shots in UFO even say 'As Kanako-sama/Suwako-sama says'). Her Legacy ending in LoLK shows Kanako giving Sanae incident training, which the latter isn't doing too well with. She was called out by Aya and Hatate for being too into youkai extermination. She's very popular with the citizens of the Human Village, but that's her job: she's supposed to gather enough faith for the Moriya Shrine so Kanako and Suwako can continue to exist. I would hope she'd be successful in that regard, and thankfully she is.

So no. Sanae doesn't fill any Mary Sue attributes.

Except LoLK has fantastic tracks, great atmosphere, a story better than the average Touhou plot and a well-rounded cast.
Besides, there's always Pointdevice mode if one wants to beat the game somewhat easily.

Sanae is great because it's ZUN's twist on a very popular archtype in both western and eastern fiction.

In lesser works, Sanae would be the point-of-view protagonist character and Reimu would be the occasional rival miko. Instead, she is tolerated by her peers at best or even treated with disdain.

She enters MoF as if taking a wrong turn from a different genre and has had to adapt to Gensokyo's style over time. She can still have her arc, but it's on different terms.

Sumireko would be a later spin on this idea but with a slightly different take.

They aren't even coloristically compatible with your simile either (Reimu's brunette to Sanae's green hair and Sanae's attire is blue-white in contrast to Reimu's red-white).

Not to mention their mindsets and priorities are as far apart as they can possibly be. Sanae has been indeed intented to be a rival of sorts to Reimu, but ZUN himself said that his intention from the very beginning was to write her as a character with a strong personality that doesn't blend into the background and can be easily inserted into any story.

Personally, I'd really rather have Sanae as the guardian of Gensokyo. Reimu feels more defined by her status as the Hakurei miko rather than her actual difficult personality in relations with pretty much everyone other than Marisa and Kasen and gets a ton of undeserved respect. Sanny on the other hand basically has the mindset of a self-proclaimed heroine of people from the get-go.
