Komachi wanders around Gensokyo and finds her way into Makai somehow.
Reporting to Shikieiki, this artificial Hell is then condemned by the Mandate of Heaven and Komachi is assigned Reaper status for this realm.
Komachi, being the fighter she is, slaughters everyone but is ultimately defeated by Shinki. The Judge is not pleased.
Shiki vs. Shinki, God v. Satan go.

Meanwhile Alice is caught up in deciding whether to assist (her mother, if you want that fanon in there) Shinki to defend Makai and then risk her soul upon the time of Judgment or just stay out of it entirely.

You can decide who wins or if Alice joins the fray I dunno.

I had some lame ideas about him having very, very loose ties with Mokou. And when he dies, he gets a chance for reincarnation. He asks Shikieiki for immortality so he could have the same benefits that Mokou had, but Shikieiki, knowing full well of the consequences of immortality, reincarnates him into a ghost/human hybrid that would prolong his life significantly, but not to the point of immortality.

Not sure about the ties with Mokou part... but the rest makes an odd lot of sense.
Shikieiki - not being truly immortal herself, even - can't grant immortality, so reincarnating someone with an extended lifespan (while excusing herself by saying she's just protecting them from the consequences of immortality) would be an easy way to avoid losing face.
Touhou ghosts seem to have a vague idea at best of who they were in life, so the whole Konpaku family being reincarnations would explain why their backround stories are so hazy - they simply don't know!
You should work on that, it could turn out good.

Personally, I tend to think of the Konpaku as much as a family as an institution. When the current gardener begins to get old, a son or daughter appears (from where, nobody knows, and Yuyuko just accepts it) to learn the family trade. After a while the old gardener goes to "meditate" and is never heard from again, and Yuyuko quickly forgets they were ever there.
I like it that way, but it's not much good if you prefer happy endings.

Oh, and while I'm at it, I've always wanted to see a zombie apocalypse occur in Gensokyo. That fairy story was nice, but ended right before they decided to turn to humans.

Sure, Mokou, Eirin, and Kaguya would never die, so they can't get infected, but everyone else would.

I wasn't even planning on having those three be a big part in it, but heck, they'd be a never ending food supply.

The Mokou stuff is extraordinarily loose. Mokou just happened to escape to the same village as Youki shortly after drinking the Hourai Elixir. However, her toying around with fire amulets forces her ejection from the village.

That's basically all of Mokou's involvement.

I personally like the idea that each gardener was appointed by Shikieiki, and Konpaku is the name given to all of them.

There's also a pressing problem when it comes to making doujin ideas. Many of us cannot draw very well.
