Reason/Reasoning works in that sentence. It depends on what you're trying to say: a specific reason, or Shiki's reasoning, in general.

Ciel could ask "What kind of reason is that?" for a specifically implied reason, or "What kind of reasoning is that?" for Shiki's logical flow.

As I just finished saying, "reasoning" applies to Shiki's logical logic in general, while "reason" would apply to a specific implied logical leap/basis for the leap that took place.

Her quip only serves to highlight Shiki's stupidity and punctuate the joke, anyway. It doesn't have to mean anything. It could just be an ellipses and a look of pure disgust on her face, and accomplish the same thing.
