The first timeline shows that she was glad she became one, even though she knew she was about to die.

Hence, because she found a way to become a magical girl without turning into a witch that would inconvenience others, the contradiction is removed.

Only thing I didn't like was how they tried to explain Kyubei's character with some science fiction bullshit.

It was like in EVA how when you thought the angels were divine punishment for our sins and it was awesome. Then the movie came and we found out they were alternative human evolutions that took the form of ultraman monsters and everything went to shit after that.

It stops Kyubey from being a blatantly evil character since he's working for the greater good, and also the fact that entropy ultimately isn't something that can be wished away with magic (Lest every single law of physics stop working).

You can also pull all sorts of other stuff out of it like the contrast of Kyubey's emotionless science with the very emotional girls, but that's all less important.

Actually, I'd have liked it a lot more if Kyuubei and Incubators in general were fallen angels. It would fit his white, angelic appearance, lack of emotions and apparent difficulty in understanding humans, it would be in line with how Incubators assisted humanity to develop throughout history, it would explain why his race tries their utmost to prevent the unavoidable apocalypse that is the heat death, defying the ultimate fate set in store for humankind by their Creator.
