2)Actually, it's a very good thing it was her because it the scene helped redeem her and portray her in a sympathetic light, which is necessary an establishment for her further portrayal in Heaven's Feel. She had previously been a villainous karma houdini who got away with being the only villain to actually kill a main protagonist and yet was also the only one who lived and even joined the cast, all because of cuteness
3)The Gil/Ilya scene itself was well done in the movie, but the Ilya/Berserker scene in the VN was really critical in establishing just how tragic the scene is for Ilya. To just say you feel bad just because it's a loli getting killed is to put your own tastes above her feelings in importance.
