The fact that in the world of Matsuribayashi-hen both Rika and Hanyuu are initially missing their memories from Minagoroshi-hen indicates that the memory transfer between worlds works in the same way for both of them but that it's simply stronger for Hanyuu, which is why she gets the memories earlier in all the worlds and is able to eventually recover them in Matsuribayashi-hen (unlike Rika). Therefore I think that Hanyuu's memories simply get transferred along with Rika's when the latter dies and that a version of Hanyuu does remain along with Rika's spirit in each world (we see Rika's ghost being in Hinamizawa long after her death in Yoigoshi-hen). Also, Keiichi in Tatarigoroshi-hen hears a footstep shortly before he dies years after the great Hinamizawa disaster.

Higurashi is self-contained. All the characters have their own motives for what they're doing and you can ignore the witches and still have the story make perfect sense. I guess that the witches simply take sides in the conflict and manipulate destiny to help their side win. Things are complicated by the fact that Berkastel didn't exist beforehand and instead was created by that game out of Rika.
