Yukari is a plain gap dwelling youkai. Can't recall the Japanese name, but her kind traditionally live between floorboards, in cracks in rocks, etc. Anywhere there is a gap.

Her being overpowered in Touhou stems only partially from her being a particular species of youkai, but mostly from her ability, with the power of manipulating "boundaries" being quite poorly defined and thus possible to apply to anything.

Compare it to how Suika as an oni has the racial attributes of monstrous strength and bottomless alcohol tolerance, but as a character has the ability of manipulating density.

You know how it's supposed that any being can become a youkai if it lives for an abnormally long time? Well, I personally think that Yukari was, like what you think, a human magician who became extremely skilled in boundary-related magic. She lived to a long enough age to become a youkai, and when she was reincarnated as a youkai, her powers improved immensely. Since this was a very long time ago, she's had centuries to hone and train her abilities, eventually becoming as powerful as she is today.

Yukari is a concept oriented youkai, kinda like Rumia. People make superstitions, those beliefs create a faux reality, and so creatures are born into it. Their existence is entirely subjective, and Gensokyo was created as a final refuge for them as the world advanced with science and forgot the fears. They are just the remains of abandoned lore, and Gensokyo is a little bubble world of distorted consensus which acknowledges them.

There's the shrine and the Shrine. The shrine is more or less Reimu's house. It's been destroyed multiple times. The Shrine is a more metaphysical thing. If Reimu closed down the Shrine, that would mean all the energy focused in that area would be dispersed. That would either leave a huge hole in the border, destroy it altogether, or just leave people trapped in Gensokyo no way of getting out. It's never really explained what would happen if the Shrine's energies were to go away, but I'm assuming it means that the Border's integrity gets so bad that not even Yukari would be able to fix the gaping hole left by its disappearance.

Oh, and I just realized that the continuity (there actually is one now) has pretty much created a real antagonist with Moriya Shrine. They were trying to force Reimu to close the Shrine, and they were also responsible for giving nuclear power to a stupid bird just so they could bring Gensokyo out of the Feudal age.

MoF implies something bad happens if the Shrine gets shut down for good, although it's never clear what that is. I just took a guess at it. You're free to think that the Shrine shutting down would result in no more tea parties and that all the Youkai would then go on a rampage because of that, but that just sounds silly.

An antagonist doesn't have to be evil, they just have to do shit that disagrees with the actions of the protagonist. Seeing as how the Moriya shrine has been fucking shit up for a decent amount of time, whether or not they intended to do it really doesn't matter. Even Sanae's had it, going against Suwako and her idea of creating a giant mech. While everything worked out in the end with the thing being the pinnacle of Kappa technology and an inspiration, it still managed to scare a decent amount of people.
