I don't play visual novels, but I imagine that this is an iso of some kind, and you have to use mounting tools to trick your computer into thinking there's a disk in the drive.

Uninstall it.
Install fresh Japanese Utawarerumono, not the Mirror moon patch yet.
Download NODVDPATCH: http://bl.canadia.info/utamono/
Patch.
Copy files that are added into the root folder and make a back up (right click > arrange by modified)
Use mirrormoon patch
Copy and paste those back up files.

Should work without the DVD mounted if you want it this way.
