No, that's not even a question.

They would get slaughtered in a day by the JSDF. Youkai aren't invulnerable, getting ripped to pieces by machine guns won't kill them but they also can't exactly fight back against a constant stream of lead. Eventually they would run out of magic or they bring out a flamethrower and easily dispose of them.

All heavily exaggerated. Not a single youkai in any of the spin off manga has actually been showing using genuine reality warper powers. Even at their best they are very limited and wouldn't stand up to something as basic as a heavy machine gun.

Yes if you include Mokou and Kaguya as part of the equation. They win by default due to immortality. Even if all they end up conquering is a a dusty space rock when everyone dies in thousands/millions of years due to whatever happens, entropy dictates that they eventually will win.

In a more immediate sense, nothing that we have is capable of dealing with someone who can facetank a nuke and then just get back up a couple seconds later. Capturing them will also not work due to fire magic and eternity manipulation being used to fuck with distance and time.

I don't think so, putting any one nation against the entire rets of the world will probably result in its defeat. Especially if we assume the humans use maximum force and just nuke form the get go.
Although Nukes could be gapped away and are kind of an obvious target for Youkai to fuck with while their in a silo.
So I think realistically you have to take nukes off the table or everybody loses killing each . Human and youkai.
I'm a situation without nukes Youkai still lose due to having to fight against every country on earth at once. Although it would probably take a bit.
This would be easier if we knew the upper limits of characters powers but we rarely see 2hus go all out.

If Gensokyo acted as a singular unit to attack the world, it's no contest since 99% of the youkai can't be killed through any modern means. Even if they aren't, it'd just be back to regular old youkai infested Japan.
The only chance humanity has is to collectively decide to become onmyojis again and truly believe it's real, which seems unlikely given modern mentalities and loss of knowledge.

If these youkai are so powerful, why did they have to seal themselves off from the rest of the world in the first place? Why didn’t they simply assert themselves and use their powers and natural “superiority” to beat humanity instead of retreating into a pocket dimension?
