It all stems from an incident involving the late Chiaki Morosawa (SEED's screenwriter), Director Mitsuo Fukuda (her husband), and Naomi Shindo (Cagalli's VA), as well as by extension Kenichi Suzumura (Shinn's VA).

The story goes that during production of SEED Destiny, Morosawa accused Shindo of flirting with Fukuda when Suzumura came to the latter's defense. This resulted in a re-write that would take Cagalli off much of the plot of SEED Destiny, and causing Kira to come back and replace Shinn as the protagonist. Other VAs like Shuichi Ikeda (Durandal) have expressed there were lots of issues in the show's production sometime after SEED Destiny's release.

From that point, Shindo refuses to reprise her role as Cagalli and Sunrise isn't too keen of simply replacing her after the backlash with Four Murasame for the Z Gundam movies (Seiko Shimazu played Four in the TV version, and was replaced by YUKANA in the movies for no apparent reason). Because of this, not only you will not hear Cagalli's voice in any SRW that features SEED/SEED Destiny, but also extends to the G Generation games as well. Now this is so many years ago and I haven't played either Cross Rays or any of the modern Gundam games. So I do not know if Naomi Shindo has returned to voice Cagalli or otherwise. (EDIT: she reprised her role in Dynasty Warriors: Gundam Reborn)

On a slightly different note, when SEED Destiny's plot was rewritten for the Z games, Suzumura expressed that Z's version of SEED Destiny was "the true story of SEED Destiny in my heart". Director Fukuda would later tweet how much he hated it.
