I think he might have changed the "meta" and its tie to the letters and the main narrative around episode 4, since that's one of the most blatant plotholes in Umineko and something he never addressed (Why no Ange in ep1 and 2?). See also the Hanyuu situation in Higurashi for another plothole created due to writing changes and that he went on to just ignore and avoid touching upon at all in the future.

All the issues with Kanon and Shannon, IMO, come from just him avoiding writing the actual "prime" scenario directly and leaving it all to vague ideas. You can see how sloppy he can get when dealing with vague scenarios like that with Rika's early looping or more recently Gou/Sotsu.
