After reading the page, the translation seems to be fine, even including the literal translation of 神隠し (spirited away/hidden by the gods) so Sakuya's line makes sense.
無神論者 literally means atheist, and there's no furigana or anything else hitting at her being godless for serving the devil, specially considering that the idea of a god/神 in Japanese is different from the ones we have in the west, specially in monotheist religions.
Sakuya has interacted with several gods, so I think she just likes saying that to piss them off.
