Actaully it seems that Saber lives with Shirou in Fate/Hollow Ataraxia, and it seems she's become quite possessive with him.
I don't know how it ends, but it's just like the Arcueid True Ending, it seems that se's returning to her castle, but in Melty Blood and Kagetsu Tohya she is still with Shiki.

Hollow Ataraxia is an entire parallel universe where the only person who died in the Grail War is Kotomine.

Kagetsu Tohya is a similar situation, and does not fit into any of the original Tsukihime canons. Melty Blood is the exact same situation as the other two.

I don't think you should see it like that. Just imagine that none of the endings in the novels fits with a continuum of the saga.
The sequels are sequels of an imaginary ending which not exist (though in Tsukihime, Melty Blood and Kagetsu Tohya can be seen as sequels of the Arcueid Good Ending), but it starts to be when the sequel is written.

It's just a way to say: "Whheeee! There WAS a good ending after all, though I haven't played that!"

And it can be seen as official because it's not a doujin but a work of Type Moon.

KT e MB contains elements of all the stories of Tsukihime, and so do Fate/H A.
So they are just sequels of an alternative route which you can't see or play but in fact, exists.

It depends. In the way you've put that, with "parallel universe" I thought about a story that shouln't be take as a real sequel of Fate/S N, what I was saying is that is a real sequel of an alternative route.

It's quite a subtle difference, and maybe pointless, but I feel better in the way I see that.

So who wakes up in the end of Hollow Ataraxia?

In the end of Hollow Ataraxia you take consciousness that you've used Avenger and not Shirou for the whole time of the loop because he was possessed by Avenger himself...

It isn't for sure.
It is never explained if he was possessed or if that wasn't Shiro at all.

I've never heard about that (and I've buyed Realta Nua too, but I can't understand Japanese well), but... I simply love this ending. Still, it can't lead to Hollow Ataraxia but it's just too beautiful.
